No audio after using TMPGEnc

No Audio after shortening a movie using "TMPGEnc", This isn't the first coaster I've made now thanks to that program. I know I should have checked it before burning but I had been getting stuff to work "RIGHT".
It was a mpeg2 and I needed to shorten disc1 and will need to shorten disc 2 also and join the left over from disc 1 to the start of disc 2. Any clues out there????

Try increasing the direct show priority to +3 in environmental settings. You also need to make sure that you keep the standard frequency of the audio for the format that you are trying to make.

But there is an easier and better way... Use TMPGEnc tools to merge the file into one, then just split it wherever you want to split it.
